Can anyone tell me if there is a difference between saying ‘bo fi’n ddim yn moyn’ and ‘nagw i’n moyn’ in a sentence with ‘that I don’t’. I’ve heard both on the course.

There is no difference in the two versions. The course introduces both, so that you can recognize both forms “in the wild”.
The two forms essentially capture the two ways you could answer a question with a negative:
Wyt ti’n moyn mynd i’r sinema heddiw? - Do you want to go to the cinema today?
The standard “no”-answer is Nac ydw (usually shortened to Nagw), but you could just as well answer “Dw i ddim.” – and as part of a sentence with reported speech you just use the unconjugated bod:
Dw i wedi dweud wrtho fe bo’ fi ddim yn moyn mynd i’r sinema heddiw. - I told him that I don’t want to go to the cinema today.
